I do research in a physics laboratory and we keep data in notebooks. Some of the biggest inefficiencies comes from the fact that people do the exact same task (such as a graph or data input) in different ways.

It would be ideal for us to be able to have consistency across the board (this would make publications easier, and would also make it so that we spend less time trying to make sense of what someone else did, especially once they've moved to different jobs/locations).

If we had a program that could simply take the input data, and type it up in something that looked like a scientific notebook/journal we could have everyone utilize this.

One thing that would be useful would be an interface where we could scan handwritten notes and the software would automatically add them as appendices.

Ideally, we'd have more control than say a PDF whereby we can choose where to input the handwritten notes. Finally, a way to standardize graphs so that they all look the same in terms of size, color, etc. Something that gives uniformity. That's more or less what we need is uniformity.

We do it manually by having one person basically go through and do all the uniformity by hand. This can be daunting, especially when deadlines are nigh.
